difficulty with hiding .swfs and keeping in lower layers

Are you talking about Lectora Online only or all versions of Lectora? This forum is for Lectora Online questions.
If you want to put things on top of a swf you have to open the properties, click on Parameters and select wmode and enter "transparent" in the value field. Then the usual rules of layering will apply.
You cannot put anything on top of a .flv. It has no parameters.
