You can set up progress bars to run for the entire course although I do not normally do that. You can set one up for the entire course instead of just one chapter. Page numbering has no effect on it and if you are not using it you can just delete the code.

If you have a chapter with popups that you do not want included in the progress bar, you can uncheck the Include in Table of Contents property for that chapter.

You could try putting all your content in one Test chapter and make the tests Sections and the content chapters Sections. One downside is that in tests, Sections may not contain Sections so if your chapters already have Sections then this will not work for you.
