How to make a chapter for pop-up pages

 Good question.  Yes, there is, if you are using an action to bring up that page.  Click the Windw Properties button in the Action dialog box and enter your own x/y coordinates in the Screen Position section.  If you are not using an action (question feedback, custom menu, etc.)  you may not have that option.
